Yep, Hammer can be buggy - pity you seem to have suffered them all right at the start. Do you know what a leak is? If not, click here to see the definition.

The empty thing is another wierd bug - even after you've deleted an entity, Hammer ocasionally seems to still think it's there, kinda like a ghost. I don't think it matters, though.

Odd about the console thing. Try adding
"-dev -console -cstrike +deathmatch 1 +toggleconsole"
That shoudl immediately bring the console down when you start, even if you've somehow unbound it.

Looks like a normal ol' leak to me - you only got the Bad Extents on QTools :P

Wow, there isn't a leak-finding tutorial! I'll have to write one if I have time. You know whatcha doing, though?

Here're some possible environments:

Barren places:
- Forest
- Ice
- Mountainous
- "Dark"
Industrial places:
- Deserted town, from earlier age?
- Fifties-style military, like 'Mesa itself
- Very very high-tech (lots of purple lighting? :) )

Well, make sure that LIGHTS.RAD is in the same dir. That should be it, unless you've got an extra bit on the RAD command line that specifies a particular file.

What the hell? GEngine Map Builder seems to be for Swat 3 - get Zoner's Half-Life Tools ("ZHLT").

Well, assuming you've just got a .BSP, put/extract it into Half-LifeMODDIRmaps. Mod dir for standard HL is "VALVE", i.e.

That's very odd, though - are you sure the paths are correct in the Compile Tools? If there are quotes in there, take them out, or vice-versa. Last try (for this post): shorten the name?
