No. The encoder doesn't affect compatibility, basically. Maybe they're VBR (variable bit-rate) and your player can't cope with that, or are some weird sample rate.
Problem is, lots of people won't mark questions as answered.

Well, I can very sincerely assure you that you can't judge fifteen entries in an hour, and I've judged god knows how many of 'em. Not helped by all the hassle of getting the entries, which are often corrupt, in stupid formats, archived badly, and all around the Web since we can only upload 2MB files here via PHP. Then of course the judges need to confer, and what with us having lives and being in different timezones, just finalising the results often takes days.

Sorry, are you making a DivX data-DVD, or a traditional DVD-Video like you buy films on in shops? If the latter, you're going to have a 720x480 (720x576 is the Superior British format :D) MPEG video being shown on, I imagine, a 525-line telly, unless you plan to show it on laptops, in which case, look into Smack and BINK or whatever that stuff is called that VALVe use for trailers.
