I guess this should be simple, but I can't figure it out:

When playing mods for the original Half-Life, back in the good old days, it wasn't worse than putting the mod folder into C:SierraHalflife and activating it in custom games.

However, when using Steam I really can't figure it out. It seems that the mods need to be configured rightly to become listed in the Games list. Thus, putting the mod folder in the C:SteamSteamAppsuser@jalla.com.. etc. folder won't work.

Any tips? Or do have to run HL as I used to earlier?

I've never found anything other than the good ol' WON-style liblist.gam necessary for a mod to appear on the Games list. You're putting the mod directories in accountSteamAppshalf-life (assuming they're HL1 mods) right?

Shutdown steam entierly(including turning off the icon at the bottom of the screen(in window's toolbar)) then place the mod in-
C:SteamSteamAppsuser@jalla.com<game folder>

Thanks guys, that fixed it. Apparently I misplaced the mod folders a bit. :)
