I am trying to use some textures from the map de_museum for a train station map but the wad isnt there!!! I can play in de_museum fine and all the custom textures are there but the .wad file doesnt exist! I even checked all the wads with Wally to make sure and sure enough, I found nothing. Whats going on here?

You mean -wadinclude for the map or for servers Ive been to. Because it works on my server with no errors and I havent done anything for that. Uhhh, if they are built into the server then is there a way to extract them?

They're built into the map. There's a utility somewhere for removing the WAD. Google.

Thats ok, I'll just rip some other textures. Thanks anyway.
Another question.
If you use a custom wad for a map and don't fuse it with the map itself, will people be able to download the wad like they do the sounds in the level and the sky, if its custom...

If you put it in the RES file, if you're talking about getting it from the game server. If you're distributing it typically in a WAD, yeah, just put it in the mod directory (i.e. cstrike or valve).

Processing with BSP2WAD gives you a de_museum_btm.wad with the custom textures.

put the wad in the mod directory an it will get prechached with the map?

no. the client will have to download the individual .wad file, along with teh .bsp, and any other extras.
No WAD Textures (as it's called) includes the textures used in the .map into the .bsp; and only increases the file siz slightly (well, by a couple MB's if you used alot of large wads)

it's better (imho) because there's no hassle when the client has to install manually and it means less uploading to your ftp (saving you time and money :P)

the option can be found with zhlt (nem's tools - google)
