I had this happen to me quite a lot in the past but i never knew how i did it.
If you click a brush (select tool) in the 3-D view, then quicky move the mouse (while holding down) to a 2-D window, Hammer cycles through brushes...
Like, every half second the selection changes, i was watching different brushes turn red for about 5 minutes lol.

Maybe it will work. Its hammer 3.4 btw... try it out.

It has happened to me on many occasions, I think its way for selecting more brushes in 3-D view.

Any solid info on this? Ill check the Hammer FAQ downstairs later...

It's to allow you to select brushes whose axes are, like, in a line directly away from the camera in the 3D ports. It's easiest just to hold the mouse button down. You know how you're always trying to select that thing that's really near the camera, but Hammer keeps selecting that other brush further away? Here's your answer.

Oh sweet. Thanks seventh... I was really just kinda mesmerized with the seemingly random flashing of brushed in my 2-D views :D
