Thats a well known glitch in HL. Happends when the vertices of the cillinder are off the grid. There is not much you can do about it, unless you make the cillinder on the grid without making a invalid structure.

Try making your cylinder out of individual wedges.

You can make a prefab for each cylinder with each number of sides, so you won't have to make them over and over again.

make sure all the verticies are at least on the grid to the nearest square unit.

You mean an arch? :

You can use the arch tool, then make sure that EACH vertex is on the grid. Or you can construct the cylinder from scratch with wedges as BrattyLord suggested. There's a tutorial on hollow cylindrical construction.

another way of makeing your own cliender. clipping and VM.
to fix the problem with it dissapering couldn`t you just use VM to move the points onto the grid?
that tut is not for makeing pipes. its for makeing round holes without carving!(the outside you will find is square)

Try re-making it and check for any invalid solid errors.. If it's an invalid solid - the best thing to do would be removing and remakin it. Dunno if you would be marked down for it.. Anyways you have time, so improve as much as you can! :)

I would have closed it earlier, but I wasn't going to bother. I only close threads as soon as the issue's resolved when I can see them rambling off-topic. Like this one, now.

I wish people would use forum terminology properly. It's not hard.
