So now I have parts of the map that are visible through my sky brushes. I've heard that I can take a world brushed covered in black and then block them that way? is this true. Are there other other ways that don't included removing sky.

You can see through sky in real world, can't you? But try covering it with thicker walls, like 64 or 128 units.

No. There are maps in which 1-unit thick sky brushes block a different section of the map from being rendered, but there are also plenty of maps in which you can see other areas through the sky. I am not entirely sure of what causes this phenomenon.

You can see anything through sky brushes that VIS can see.
It's no different than looking around a corner using null brushes. This is actually how wall hacks work.
Check this example map out.

Anyway, you'll need to be more specific. Are you just seeing around a corner or are you actually seeing an entirely closed off section of the map through the sky?
