I have a brush set selected, and both flip options are greyed out... how do I correct this?

Make sure focus is in one of the 2D views, not the 3D one.

The views are all one window (in quarters with sizeable bar in the middle)

Should they be independant?

They are greyed out because you selected them in the 3D view and that's still the active view. Click on the selection in a side view, then you can flip the selection. Ctrl + I and Ctrl + L are the shortkey combinations for flipping, that should be easier as to access the menu every time.

You can have focus on objects within windows.
